The passenger, whose identity has not been released, was part of a government-led evacuation exercise aboard an Air Tanzania flight.
Officials said his health began deteriorating about 30 minutes before landing.
“A medical emergency team that was on standby at the airport to receive him attended to him upon arrival but regrettably the deceased passed away,” the Ministry said in a statement.
The ministry said the body has been transferred to the Police Hospital for autopsy.
Authorities have not disclosed the cause of death. The incident comes amid ongoing regional evacuations of migrants from South Africa, where xenophobic tensions and economic hardship have prompted several governments to repatriate their nationals.
In June, a Malawian woman died after falling ill on a bus transporting migrants from South Africa to Malawi, underscoring the health risks faced during long journeys home.
